If you build your character for stealth, some of the combat portions can be difficult, and even though the game offers a cover system for combat, it's less fluid in standup fights as opposed to sneaking around.
The only issue I had with this was some of the sections that require you to engage the enemy without benefit of stealth. It's presented as options that affect outcomes later, but even if you have contradictory actions, you don't feel like you missed something. The story and voice acting are both well done, and unlike many recent games that have a moral choice system, Deus Ex manages to avoid the pitfall of only being useful when you go full good or full evil. It turned out to be longer than expected, which is never a bad thing, though I can see the missions becoming a little repetitive during subsequent play throughs.
Deus Ex manages to pull off both FPS elements combined with stealth movement and an RPG-style upgrading for your character.
